    The commas have to be removed, and the second sentence is incorrect.  You can't say "if is."

    The first is correct. The second is out of order.

    The second one is incorrect, the first one is fine, but it sounds a bit clunky. 

    You could say:

    Do you know if the idea of separation an connection is present ii western philosophy?

    **You don't need the comma in your sentence either.
