Do fair use disclaimers actually protect YouTube videos from copyright claims?
And are those production companies breaking any laws by ignoring the disclaimer and flagging the videos anyway?

No, of course not.
YOU might see an uploaded video as coming under "Fair Use", but that does NOT mean that the original copyright holder(s) will also see it that way.

"Fair use" is extremely restricted, and many (but not all) that claim that are not complying with the genuine restrictions.
Also, it does not stop any auto-comparison systems from recognising it as a copy.
